E:Read error - read (5: Input/output error)

E:Read error - read (5: Input/output error), E:The package lists or status file could not be parsed or opened.

This error is coming back for an few months even after reinstalling Ubuntu 12.04 completely new end clean.
I downloaded an new ISO and updated this distro afterwards and now I have this error again. :-(
Opening or closing drive E is an frequent coming back error.
What is wrong on my ACER Aspire 3680?

This error is affecting also synaptic, update and software center

The error has appeard after an update from Ubuntu 11.10 to 12.04. After that the system was performing worser and worser. Even my swap whas to large. After reinstalling 12.04 on an clean disk the error was gone.
Therefore I think the update with keeping /home/user alive has cone wrong. Even my ext4 could not save me.
