Yes; this is the arrangement I use in my desktop.

Install Windows first, then, with both drives attached, install Ubuntu. When the installer asks about partitioning, choose the Manual option. This will allow you to pick the second drive for installing Ubuntu, and, if you want to, choose a mount point for the Windows partition (useful for accessing files created/downloaded in Windows, Firefox bookmarks, etc.)

It would take quite a few paragraphs to describe the whole manual partitioning procedure, but fortunately there are plenty of guides already available, https://help.ubuntu.com/community/WindowsDualBoot#Install%20Ubuntu%20after%20Windows being one of the more obvious ones.

After installing both Windows and Ubuntu, whenever you start your computer, you'll be presented with the GRUB menu, which allows you to choose the operating system you want to boot into. By default, GRUB will try to boot into Ubuntu after 10 seconds if you don't intervene, but if, for whatever reason, you want Windows to be the default OS, you can easily change that by following the instructions I gave here:

Hi Marc,
I ran a clean install of Ubuntu and chose the center option when prompted in the partition program, chose the hard drive that I wanted to dedicate to Ubuntu and everything is good. The nice thing about this is when I boot into Windows7, the Ubuntu hard drive is hidden so I can't corrupt it with any windows 7 gobbly goop, thank you for your assistance and prompt reply.
