Updating ESyS-Particle to version 2.0

This thread may be of interest only for the developers.
I've just updated ESyS-Particle to ver. 2.0. Before I had the 2.0.0beta (or even one before, called "rc"-something, I do not remember correctly). The machine where installed is a 8-core Symmetric Multi-Processor (SMP).
I installed in default location (/usr/local).
 during the execution of the "sudo make install" command I got strange "markup error" messages that I did not get, for example, when I installed on a Linux cluster:

ESyS-Particle seems to run properly, I'm testing a simulation run with the same version on a cluster.

How did you do those update?

I think you should try completely uninstal the previous version:
  sudo make uninstall
   make distclean

And then install a new one. You can also try to install the latest
SVN-version. I have tested r1241 and it works good.

I did remove the previous build before re-building ("sudo make uninstall", then "make distclean").
I simply built the source code available from the main Launchpad Web page:

Hi Michele,

These warnings are all related to epydoc documentation generation and are non-fatal for ESyS-Particle installation. Simulations will work correctly but the documentation installed in /usr/local/share/doc/ will be incomplete.

I think that Anton is correct. You have some old ESyS-Particle shared libraries or (more probably) python files lying around on your PC. As of ESyS-Particle-2.0 stable, all the unit tests have been removed but it looks like epydoc is trying to generate unit test documentation.

Try "make uninstall" then "sudo rm /usr/lib/python2.6/dist-packages/esys" then "make distclean" before re-configuring and compiling the newer version of ESyS-Particle. You might also try to "sudo rm /usr/local/lib/python2.6/dist-packages/esys" before "make distclean".

Like Anton, I also recommend you grab a copy of the latest development version from the SVN repository rather than the v2.0 tarball on launchpad. We've fixed a couple critical bugs since the v2.0 release. Instructions to get the development version are available here:

Michele, in addition to Dion's suggestion for removing outdated files, look for a site-packages/ folder in addition to dist-packages. On my Ubuntu machine, when I install Python 2.6 the ESyS-Particle Python files are installed under /usr/local/lib/dist-packages/esys/, but when I install Python 2.5 the files are installed under /usr/local/lib/site-packages/esys/. (This variation in the installation may or may not occur on your system, but it is worthwhile to check anyway.) Check also under /usr/lib/ and any local directory you may have used in the past.

Unfortunately Epydoc is acutely sensitive to system changes. Installing ESyS-Particle from the same tarball on my machine has generated a host of import errors as well, which however are very different from your errors (although, if you can remove any files from older versions of ESyS-Particle as Dion remarked, you may find that many of your current errors will disappear).

As for all the other errors and warnings, I can only recommend for the time being that you "make install" ESyS-Particle without Epydoc documentation. To do this, rerun "configure" with the "--without-epydoc" switch after removing all traces of your previous installation, and then "make" and "sudo make install". You can access the Python API documentation at http://esys.esscc.uq.edu.au/docs.html.

Unfortunately a bug has appeared in our Subversion repository; so if you are contemplating downloading the latest version of ESyS-Particle, I ask you to hold off for a while until I can resolve the problem.

Hello Michele:

I made a change that may possibly help with the Epydoc errors you have been getting. It is in revision 1250 if you can download it from our svn repository (you need to have Subversion installed):

svn checkout https://svn.esscc.uq.edu.au/svn/esys3/lsm/trunk esys-particle

If not, open Python/Makefile.am in an editor and immediately following the line:

LSMVISDIR = $(DESTDIR)$(lsmvisdir)

add this line:

LIBDIR = $(DESTDIR)$(libdir)

Then, immediately following the line:

install-exec-hook:

add this line:

        export LD_LIBRARY_PATH=$(LIBDIR):$$LD_LIBRARY_PATH; \

The text from " export" to the backslash should be on one line. The spacing before "export" must be made with the "Tab" key, not the space bar. Check that your editor does not convert tabulators to spaces, else "Makefile" generated from "Makefile.am" will not work.

The "install-exec-hook:" section should now look like this:

install-exec-hook:
        export LD_LIBRARY_PATH=$(LIBDIR):$$LD_LIBRARY_PATH; \
        if test -d "$(LSMDATADOCDIR)"; then chmod 755 "$(LSMDATADOCDIR)"; else ${INSTALL} -m 755 -d "$(LSMDATADOCDIR)"; fi; \

(It would be well to check that your "$(EPYDOC_EXE)" line is also identical to the one above. And don't get confused by the extra line splits that have appeared above; in the "install-exec-hook:" section there must be five lines only: one "export" line, three "if test" lines and one "$(EPYDOC)" line.)

Then you can "sudo make install" again and possibly some or many of the Epydoc errors will disappear.
