Not sure if this is what you are looking for, but David Potyondy describes PFC2/3D's dynamic genesis process in [1].

To name a few I know (with reference to https://www.yade-dem.org/doc/publications.html):

Scholtes2009b ; Tong2012 which also refers to Chareyre2002a from https://www.yade-dem.org/doc/references.html ; Wan2015 and a coming soon Duriez2018 ;-) (Revisiting the existence of an effective stress for wet granular soils with micromechanics recently accepted in IJNAMG, not yet available online or mentionned on YADE website)

The list may be incomplete, obviously...
