If you upgrade wiindows, I'm sure it will mess up the grub configuration. You can try the following.

1. Install windows and overwrite the existing windows partion, without touching the linux area.
2. After the windows installation, re-install grub using the ubuntu cd.

You can refer the following link for more details.

Hope it will resolve your issue.

You could backup the Wubi image and then reinstall windows, you can then reinstate the Wubi file.

All your important data on the Wubi install is in the \ubuntu\disks directory. Back it up prior to reinstalling Windows.

After fixing Windows, check to see whether Wubi is still intact. If all the files are still there, you could just add a new boot entry in the BCD store (windows boot manager) or more simply, just reinstall the same release of Wubi and then overwrite the \ubuntu\disks directory with your backup prior to rebooting.

If you end up reformatting your NTFS partition and the UUID is changed you might have to manually boot the first time, but that shouldn't be necessary in this case.

If you need help with a particular option, just ask.
