Problem is not with missing ffmpeg2theora but with input file. Is that file really exist?

that's the directory I was using to try and extract to.

Also, on my Arch system, I was attempting to extract to the default dirctory of /usr/share/games/stratagus/wargus and was getting the same message.

This means that (other) video files missing in your Warcraft II CD or you have not fully supported Warcraft II version. You can ignore above errors (of video files) and you can play Wargus (but without videos).
