Do all my CouchDB databases get synchronized with the Ubuntu One cloud?

Yes, currently all CoucDB databases will get synchronized with the Ubuntu One cloud. This assumes that you have setup the Ubuntu One client (Applications->Internet->Ubuntu One) on your computer. In the future, we plan on allowing users to select which CouchDB databases they want to synchronize with the Ubuntu One cloud.
