There are differences between boot sector and its backup

I have dual boot Xubuntu Dapper, Windows XP system on a laptop computer. During bootup, i get the message stated in the subject of this request. There is some bytes listed, and mentioned that not automatically fixinng this. What could cause the differences? How do you fix that?

It is proposed there to run "sudo grub-install /dev/hda" (or whatever you hard disk is) in a terminal.
Have you done any change to your partitions recently?

I have not done any change to my partitions as far as I know. After my previous post, I have tried to upgrade to Edgy, but ended up with uncompleted upgrade. Maybe I have to try to do clean install of Xubuntu Edgy next. (Though can you call it clean, if it the computer has XP in it?) Anyway, I don't see the message about the difference anymore. Maybe due to taking a new backup? I also wonder, if Windows XP could have done the change to the boot sector? Maybe some virus on Windows XP?!

I think I managed to install Edgy finally. But now I see the message about the boot sector difference.

Have you tried to run "sudo grub-install /dev/hd..."? What was the output?

I ran it, the output is:

Due to a bug in xfs_freeze, the following command might produce a segmentation
fault when /boot/grub is not in an XFS filesystem. This error is harmless and
can be ignored.
xfs_freeze: specified file ["/boot/grub"] is not on an XFS filesystem
Installation finished. No error reported.
This is the contents of the device map /boot/grub/device.map.
Check if this is correct or not. If any of the lines is incorrect,
fix it and re-run the script `grub-install'.

The message about the difference is still there. (I didn't check the actual difference, if it is still the same, though.)
