Ben,
you may generate a 'clean' sources.list
example:
http://repogen.simplylinux.ch/generate.php

save it and try again:
sudo apt-get update && sudo apt-get upgrade

Ben, forget the link above, in case you need to generate it yourself.
http://repogen.simplylinux.ch/

Example:
###### Ubuntu Main Repos
deb http://us.archive.ubuntu.com/ubuntu/ jaunty main restricted universe multiverse

###### Ubuntu Update Repos
deb http://us.archive.ubuntu.com/ubuntu/ jaunty-security main restricted universe multiverse
deb http://us.archive.ubuntu.com/ubuntu/ jaunty-updates main restricted universe multiverse

I'm missing something along the way -- when I tried to save the new sources.list file in etc, I was stopped because of inadequate permissions. When I opened the sources.list file, I was asked for and provided my password. Maybe this incident is a permission issue I did not get right.
This is a bare machine install of 9.04 with me as the sole user.

I also ran:

~$ apt-get update
E: Could not open lock file /var/lib/apt/lists/lock - open (13 Permission denied)
E: Unable to lock the list directory

To edit relevant system files you need 'elevated' permissions. In Ubuntu this can be achieved via so called 'sudo' (terminal or CLI command line interface), for GUI (graphical user interface) apps 'gksudo'.
https://help.ubuntu.com/community/UsingTheTerminal

Make sure not to run more than one package management app at a time, e.g. Synaptic_and_apt-get_in_a_terminal
Please also note, commands are case_sensitive, e.g. B b, X x

To edit sources.list:
gksudo gedit /etc/apt/sources.list
## requires the password you login with

Recall:
save it and try again:
sudo apt-get update && sudo apt-get upgrade
## note when typing the password (the one you login with) you wont see anything like stars or alike, you'll type blind.
