What are the configurations you set every time?
Your system should save it for ever by default, but since it works fine after reconfiguring, I think that the problem is in 'gnome-settings-daemon'.
You may like to report a bug in it 'ubuntu-bug gnome-settings-daemon', I'd prefer it anyway :)

Cheers,
