When the effects turn off open a terminal and run:

dmesg | tail

You could also create a launcher in the startup items to run:

compiz --replace

This will make it rerun (assuming the driver is still ok)

I still have the same problem .. i did create a launcher in the start up but the effects wont come up again , when the effects go off the appearance --> Visual setting changes to None from Extra or Custom.

I went into System-->Preference-->appearance and changed the visual setting from none to Normal and Extra, but again the effects wont come up .

It needs a restart to bring back the effects but again it goes off in a couple of minutes .

Additional options.
Simple diagnose about correct setup can be done with compiz-check.
http://forlong.blogage.de/entries/pages/Compiz-Check

In case grep errors after issue occurs.
CLI:
grep EE /var/log/Xorg.0.log
grep WW /var/log/Xorg.0.log

grep EE /var/log/Xorg.0.log.old

Collect info.
lsmod | egrep -i "radeon|ati|fglrx"
sudo lshw -C video
glxinfo

You could also try disabling effects successive, e.g. animation.
Maybe it's just one or two plugins which cause trouble.
