i can not seem to get windows programs to work in wine

It runs but not very well at all. There are many native Linux graphical apps you may want to try instead.

You should be able to run:

wine /path/to/Setup.exe

and it should run. You may also be able to use playonlinux but the guide says its a lot buggy.
