Font configuration lost after a while

I'm running Kubuntu 12.04
When I log in, everything goes fine but after a while (15-20 min) something changes the font configuration (the anti-aliasing or subpixel hinting, I think) and the applications I open start to render the font uglily, even though I did not changed anything in my configuration.
Any help? Any process that can change it whitout my permissions?

The problem disappears if I use the default theme.
I was using this theme

Can a theme change configuration files just after a while?
