What happens with Live USB persistency when install from USB to HDD?

I created a bootable USB pendrive and I installed some programs I need on it.
If I choose to install Ubuntu from this pendrive to HDD, will those programs be installed also?

I think when you create new Bootable USB it will be formated .. and after making bootable USB putting other programs on USB can broke your live media (as far as i know)

I made my bootable USB using the windows application "Universal-USB-Installer". I set about 3GB of space to store changes, I booted from the USB and I installed some programs I use most.
What I want to know is if I can use this USB as a custom installation medium.
Or is it another method to create your own installation kit?

if you want to customize Ubuntu distribution you can use Remastersys tool
