If you make a fresh Ubuntu user, is it the same?

Yes. This same for fresh user, but less. I get just few messages about timeout. One of them

tracker-extract.log:
08 Sep 2012, 13:44:47: Tracker-Critical **: Extraction task for '[location]/tabfigures.pdf' went rogue and took more than 20 seconds. Forcing exit.

tracker-miner-fs.log:
08 Sep 2012, 13:49:11: Tracker: Could not process '[location]/tabfigures.pdf': Timeout was reached

Found information that pdf extraction is slow, but I need Tracker specially for pdf searching ...

Does it search within the PDFs?

Yes, but seems only if that pdf was indexed without error. So, some files is not accessible for search - this isn't acceptable for me.
I tried search some words from pdf but it's not appear for files that was indexed with timeout-error.
