A google search points me to Wiimms ISO Tools
http://wit.wiimm.de/
Maybe that can do what you want.

Yes, it seems to be nice program but the guides don't tell how .wia can be converted to .iso. The problem is that i have a wbfs manager that i use to extract the .iso files to a memory card and the wbfs manager doesn't recognize .wia files.

Accoring to http://wit.wiimm.de/wit/cmd-copy.html a command like
wit copy source.wia --iso target.iso
should do the conversion (just based on reading the documentation, I have never tried using these tools myself).

No command 'wit' found, did you mean:
Command 'win' from package 'wily' (universe)
Command 'git' from package 'git' (main)
Command 'xwit' from package 'xwit' (universe)
wit: command not found

You have to install the wiimm tools from http://wit.wiimm.de first!
Download the wit-v2.11a-r4233-i386.tar.gz or wit-v2.11a-r4233-x86_64.tar.gz file (depending on your architecture), unzip it (by using the adequate tar command) and execute the installation script. Then try the "wit" command again

I downloaded wit-v2.11a-r4233-x86_64.tar.gz and i got a folder.. In the folder is install.sh file. I tried it and it opened the terminal for about half a second and tehn it disappears. Then theres a folden named bin. There are several executables named wdf, wdf-cat, wdf-dump, wfuse, wit and wwt. Tried to double click but nothing happened. Tried to open with terminal
zeipii@ubuntu:~$ cd /home/zeipii/anus/bin
zeipii@ubuntu:~/anus/bin$ wit PROGRAM
No command 'wit' found, did you mean:
Command 'win' from package 'wily' (universe)
Command 'git' from package 'git' (main)
Command 'xwit' from package 'xwit' (universe)
wit: command not found

Don't know if I'm doing it right though..

I renamed the wit-v2.11a-r4233-x86_64 folder to anus, because that way I dont have to copy paste all the time when i desperately try everything that comes in mind.

I assume you have to use a terminal and do:

cd /home/zeipii/anus/bin
./wit copy ...

or use the teminal command

~/anus/bin/wit copy ...

Couldn't be much more hard..

There is an install.sh file. Could try running it using sudo.

1. to identify the problem with the install script do as the error message tells:

cd /home/zeipii/anus
./install.sh --help

2. For executing the wit copy command please type in the command exactrly as I gave it:
either
~/anus/bin/wit copy ...
or
cd /home/zeipii/anus/bin
./wit copy ...
(the dot and slash in front of wit are important!)

The dot and the slash were important indeed. It finally worked. No need for installation. Thanks. :)

running

sudo /home/zeipii/anus/install.sh

should install the wit tools in the /usr/local/bin directory in a way that
you can call it from any directory by just giving "wit ..."
