Do you mean the notifications on the desktop, or do you mean appear offline, or do you mean not show notifications when a user in the buddy list comes online.

In pidgin disable the libnotify plugin and they will stop. You can do this under the tools menu.

Even better, use the settings for the libnotify plug-in to disable just notification for sign-in notifications (if you still want notifications for messages).
