Why are the files installed in the /debian directory?

I would have expected them to just be in /usr/include etc.

This seems to be an error in the packaging of libffmpeg-nvenc-dev (probably inside debian/libffmpeg-nvenc-dev.install)

I suggest that you create a bug report.
