Thank you for taking the time to report this issue and helping to make Ubuntu better. Examining the information you have given us, this does not appear to be a bug report so we are closing it and converting it to a question in the support tracker. We appreciate the difficulties you are facing, but it would make more sense to raise problems you are having in the support tracker at https://answers.launchpad.net/ubuntu if you are uncertain if they are bugs. For help on reporting bugs, see https://help.ubuntu.com/community/ReportingBugs#When%20not%20to%20file%20a%20bug.

A few things that you might try:
 * Untick, then tick the option “Keep Aligned” in the context menu (right click) on your desktop – if the icons are accidentally moved out of the screen area, they should now reappear.
 * In Nautilus, move your files to another folder, then move them back to the desktop.
 * If your files are hidden, they will not show up on the desktop – type Ctrl+H while the desktop has focus.

Indeed, without context menu my advice is rather worthless. I understand you are using Compiz though, seeing your reference to the cube? If that is so, you might try turning off Compiz – it might be a Compiz-related problem.
