What file to delete so all shortcuts are defaulted to clean installations shorcuts?

You could try to recursive unset keybindings via gconftool.
http://manpages.ubuntu.com/manpages/maverick/en/man1/gconftool-2.1.html

Or open gconf-editor
http://library.gnome.org/users/gconf-editor/2.32/gconf-editor.html

and unset the keys to default manually.
/apps/metacity/global_keybindings
/apps/metacity/window_keybindings

.xml files are in
/home/user/.gconf/apps/metacity/global_keybindings
