I am also using ffmpeg2theora and libtheora from the PPA and noticed no issues.

Note that 1.1.1 was also released, it only fixes some build issue:

To be able to use the new features (two pass coding, ecc...) ffmpeg2theora 0.25 is also needed (currently 0.24 in karmic).
