Wubi installed Ubuntu: want to keep the dual boot for ubuntu but reinstall windows

I have installed Ubuntu 12.04 LTS using the windows installer (http://www.ubuntu.com/download/desktop/windows-installer).
I want to reinstall the Windows copy by removing the old one. Will this hamper the boot process for Ubuntu ?
Here is my configuration:
c: Windows 7
d: data
e: ubuntu

I have configured everything on ubuntu and dont want to reistall it again. After formatting C and installling windows again, i want that the existing Ubuntu instance should be accessible from boot options.

There is some reason to keep ubuntu installed under Windows ? (not suggested)

There is no specific reason. My laptop came with windows 7 and as it was licensed, I preferred not to delete it and install ubuntu on some different drive. I used the windows installer installing ubuntu as it was quite easy and faster.

When you have reinstalled Windows, don't use all the available space and leave free space. You can then install Ubuntu to the free space. This will make a dual boot OS and it will run much better. You can restore userdata from your backups
