Sure, I suggest you unplug your Linux drive and install Windows with the new hard drive as C:, or partition it and install on C: as you wish.

Next plug the Linux drive back in with the new drive as the second physical hard drive (/dev/sdb)

Next boot Ubuntu and update the grub bootloader:

sudo update-grub

Next time you boot, you should have Windows as a valid boot option on the menu.

In brief
I want to install windows on my second drive
Unbuntu on my first drive
When start up i want to choose what operating system i want
As it stands i have window installed on second drive but as they are both sata drives it always starts windows first and never gives me the choice of operating systems

You've currently got the windows drive as the first drive, not the second. Change the boot order in BIOS, then when Linux starts update grub as per my first message and you will get the choice to boot either windows or Ubuntu as you wish.
