What is meant by "File System Not Clean"?

I was trying to correct possible errors on my main drives various partitions. The first one I tried was the "System Reserved" partition and I got the above message about the file system not being "clean". Then I tried it on the Windows 7 partition and a Data & Documents partion with no OS or programs on it. Why are all my partions on my main drive considered "unclean"? What is a "clean" partition by the Disk Manager in Ubuntu?

Hi ,
I assume you mean Disk Utility and you tried to check and repair NTFS filesystem.
Well I count that , disk utility gave you this message cuz its NTFS filesystem and Disk Utility is a program made by linux for ext filesystems (Linux).

It is better and more safe to check the NTFS filesystem from a windows tool and correct errors or cleaning up.
