opening exe,bin download files

I just bought a compaq with linux from a school I've been playing a little with the programing to get things to work.my problem is that I'm trying to download exe and bin files like java for instance and they download to my desk top but when I try to open them they won't open what do I do?

You could try WINE for *.exe files, but this doesn't work very well. - https://help.ubuntu.com/community/Wine
Java is installed with sudo aptitude install sun-java5-jre, provided multiverse is enabled. -https://help.ubuntu.com/community/Java

I am trying to use a laptop stick for network access, but cannot open the autorun.exe on my Unbuntu. How can I download this software to use the network stick?
