Can you try opening gnomad2 from the terminal (Applications->Accessories->Terminal) by typing

I was having the same problem as the user above. If I run Gnomad2 with my Dell MP3 Player I would get the usb_set_configuration: Operation not permitted message.

I ran Gnomad2 as super user and I did not recive the usb_set_configuration: Operation not permitted message. It runs fine when I run it at super user (sudo gnomad2)

It is possible to do this without gksudo. You need 2 files in /etc/hotplug/usb that set the correct permissions when you plug the device in. See the bug report on the Gnomad2 sourceforge page for details.

http://sourceforge.net/tracker/index.php?func=detail&aid=1516971&group_id=65573&atid=511470

This works great in Dapper.
