firefox corrupted by imported profile

After installing Hardy Heron, I imported my Firefox profile from Windows complete with incompatible extensions (NoScript, Adblock Plus, AVG). To resolve the resulting problems I deleted my profile in Ubuntu, uninstalled my extensions in Windows, uninstalled AVG, and reimported my profile. Firefox now mostly works, but some sites claim that cookies are disallowed and others that javascript is turned off. As a result I cannot establish a session with these sites. Disabling all my extensions makes no difference, cookies are allowed, none of the sites is in my cookie exceptions list, javascript and java are turned on.
I cannot uninstall Ff3 and reinstall as it is part of Hardy. What now?

You could remove the profile directory completely from ~/.mozilla/

Then restart firefox and it should create a brand new clean profile.

True, but that loses me my profile which has built up over several years, and there is no certainty that the problem lies in the profile.

The latest Ff3 update seems to have cured the problem.
