Evolution 3.2.3 won't learn messages not junk

I am getting some of my messages that get filtered from inbox, instead of going to the desired folders as set in the filter rules, are going to the junk and trash folders. When I select the messages in junk or trash and press not junk button they don't get resorted but stay in the junk or trash folder. Also training as not junk then selecting the messages then going to the messages menu, clicking move and selecting inbox, does not work. They either don't move or quickly end up back in the junk or trash folder. I can try training many times over but has no effect. I have my settings to filter from the inbox. The only way I can get the messages to their proper folders is; to select them and use ctrl + x, select the folder and then ctrl + v. The cut and copy are greyed out in the edit menu. Also when I was using the keyboard method to move one of the messages, instead of going to the selected folder it just seemed to vanish. It was an important message I had not read. I cannot find it back in the junk or anywhere.
Is there a solution to this or is it a bug?

I seemed to have solved the problem by deleting my old email account with another ISP. It was an IMAP account. My current account is POP3. A lot of messages that were not visible for December suddenly appeared including the message that seemed to vanish. It might of been caused by my old ISP switching of my email account that also seemed to block receiving messages from my POP3 email account.
