How to auto delete remote mail after synchronysing it (set in options)?

Using POP?

Set it to delete after delivery.
Go to 'Edit -> Preferences', click on Mail Accounts, select the account (make sure the protocol is 'pop'), click Edit.
Click on 'Receiving Options', uncheck 'Leave messages on server'. Click on 'Delete after X day(s) if you'd like them NOT to be deleted immediately but rather after X days.

Using IMAP?

You cannot remove mail from an IMAP server.
