After i delete an e-mail and empty the wastebasket i re-sync the messages and the e-mails are still there.

Are you using IMAP? Did you check the settings on the account?

If you are using a web based account like gmail you will need to set the settings to 'delete from server' or else the emails will continue to download to your email app each time you connect.
