Thank you for taking the time to report this issue and helping to make Ubuntu better. Examining the information you have given us, this does not appear to be a bug report so we are closing it and converting it to a question in the support tracker. We appreciate the difficulties you are facing, but it would make more sense to raise problems you are having in the support tracker at https://answers.launchpad.net/ubuntu if you are uncertain if they are bugs. For help on reporting bugs, see https://help.ubuntu.com/community/ReportingBugs#When%20not%20to%20file%20a%20bug.

First, how do you lost your e-mails ?

All e-mail and configuration is under directory ".evolution", so you should do a periodic backup of this directory.

In a terminal, can you type:
     cd .evolution
     du -sk *

In the first time when I add remove duplicate plug in and I was importing mails from other mail client. When it was unsupported file format it gone all message. Similarly, in the second I try to do same thing after couple of months lost everything except email settings. Because, uninstall evolution and reinstall this time. In windows, when some thing happen like this like installing and uninstalling of Outlook Express it used to work.

1) Establish current situation (and if we can recover something)

In a terminal, can you type:
     cd .evolution
     du -sk *

2) Install/Uninstall

Don't choose under Synaptic "Mark for complete removal"!!
If you choose "Mark for Removal" or "Mark for Reinstallation", you will keep your mail and configuration.
I did a "Mark for Removal" and "Installation" this morning, and I keep my configuration.

3) Backup

Evolution->File->Backup Settings allow to do a backup of evolution's directory.

4) Before doing something dangerous, do a BACKUP.

To raise a new question.
I moved from Evolution to Thunderbird, due to many issues with Evolution.
Hopefully there is an active guy who subscribed Evolution Answers, so if you write a new question, he will be able to help you.

Can you help with this problem?
