how to clear all the history of empathy?

Even when you empty in GUI the last conversation, log files still remain in:
.local/share/Empathy/logs
so I guess you'd need to remove it manually from there. (or maybe via cron job)

Yes, some logs are in ~/.local/share/TpLogger/logs, but are all? If I 'Previous Conversations' for a contact that I haven't chatted with in a long time, it shows some entries, but there aren't any corresponding files in ~/.local/share/TpLogger/logs.

Are some other logs stored somewhere else?

To answer my own question, it seems that Empathy also uses logs in ~/.purple/logs, so it might be that you also need to remove files from there. I wanted to remove logs for just one person, so I only removed the corresponding directory which was named as the contacts' email address, and contained files for each chat.
I wonder if this other directory was something to do with the fact I was previously using Pidgin and migrated from there to Empathy...
