Backing Up from NTFS to ext4

I had BackInTime set up to back up data from an NFTS formatted drive to another NFTS formatted drive and it took forever to back up. I'm talking over a day.

My question is, if I were to re-format by backup drive to ext4, would it then make the backup run a lot quicker or will both drives need to be formatted in ext4?

I'm not sure about speed, but if you are spitting the files from NTFS to Ext4 at a file level then you will remove file permissions. Ext4 cannot hold Windows file meta-data. If this is stored as an image (like an ISO file) then this is fine to use Ext4 with.

I also suggest that you defrag your NTFS using a Windows OS as this may improve throughput (unless it is an SSD which will make no difference).
