Messages like "bzip2: (stdin) is not a bzip2" and "bzip2: (stdin): trailing garbage after EOF ignored" usually indicate problems with the network connection. It seems that some device in the chain from the repository server to your system modifies the data. This might be caused by hardware problems, or can also be something like a proxy or cache that for whatever reason provides an HTML error page instead of downloading the real file.

I tried again later, but I got the same thing. If I commented out all the archive.ubuntu.com lines from /etc/apt/sources.list then that means all the lines are commented out. This is a fresh install of Ubuntu 12.04.4 (the second one in two days). I am more than willing to reinstall, or work with this current install, but would like some advice as to what to do differently this time?

Hi Manfred, just read your comment. Is there some kind of network troubleshooting that I could do to confirm your hypothesis, and help to isolate the root cause of the issue? I have tried pinging the mirror and that gets through ok...

I do not know how my hypothesis could best be verified or falsified.

What happens if you execute the command "sudo apt-get update" several (say three) times? Does it always fail? Does it fail with the same files? Does it always show the same size values (square brackets at the end of the lines)?

Yes, it was always failing. I have finally managed to resolve the issue. It looks like I had installed something in the past, although it wasn't showing anything in the "other software" tab of update manager, or anything in the /etc/apt/sources.list

What I ended up doing was sudo rm /etc/apt/sources.list and then I launched update manager (to create a new sources.list). I clicked settings and then I went into "other software" tab and lo and behold it showed me another source. I removed everything from "other sources", then went to the "ubuntu software" tab and picked the correct server and chose the type of software I wanted (ie. main, universe, restricted, etc.).

Once I did this, my updates started working again.
