It won't allow me root access, I'm the only user on a personal machine

I just did a fresh install/upgrade to 9.04 64 server, I'm the only user, I have full privileges, I put in a password for root. It still won't let me have root privileges, there are files/folders I don't have permissions for even as root, I log in as root, I get the You Don't own this file Root only Permissions. If I'm not root, who the hell is? could you send them over?

I knew about sudo in terminal, I still don't understand the Gnome from the email, but I found another way.
