Right click on folder/file and rename it by adding period in front of name.For example folder ”Video” will become .”Video”.

I've tried wgat zvacet said and the folder/file renamed with a dot in front of it, though it hides in bash ls, it is still shown in the desktop (maybe a bug?).

However if you rename that file/folder from cli as in [1] it hides right after in the desktop

[1]::

 mv folder .folder

Open gconf-editor

Go to apps > nautilus > desktop

On the right side you can check/uncheck visibility.
