Installing Ubuntu 16.04

The installer doesn't seem to see any hard drives on my system. I'm running Windows 10, with a UEFI firmware. I turned off Fast startup in the Windows power settings, Secure boot in the UEFI firmware and created a partition using Disk manger in Windows as per the install instructions I found on the site.
I am able to use a USB Flash drive to boot into the installer without any problems. When I get to the part where you choose where to the install the only drive to appear is the USB Flash drive. My SSD and HDD drives are not shown.
One other detail, I found that my SSD (the drive where Windows 10 is installed) is shown as Disk 1 in Disk Manger and my HDD data drive is shown as Disk 0. I didn't know this was even possible. I understood that the boot drive was always Disk 0? Could this be the problem, and if so why, and how can I fix it?

The boot drive doesn't have to be disk 0. Modern firmware and BIOSs can be told to boot any drive it is told. If you use a good boot loader like GRUB (default in Ubuntu) then it can boot any OS on any drive if it has the right configuration.

Thanks for the help.
This information helps, but I'm still not sure what is causing the problem. Any ideas as to what else could cause the installer to not see any drives other than the USB drive the installer is running from?
This will be my first Linux install if I can get it to happen. ANY help you can offer would be appreciated.
