There are two ways to solve this. One is by using windows boot loader to boot both. The second is by creating a dedicated boot or grub partition on your internal hard drive. You may find more support and step-by-step instructions at ubuntu forums in helping you do this. I prefer the first method for Windows laptops that only boot Ubuntu from externals (This provides the smallest linux footprint on the Windows Machine).

Short answer for using Window Bootloader

1) Restore windows MBR to your internal hard drive.
2) Install grub to MBR of external hard drive.
3) Copy external drives MBR to a file in windows root directory with dd command
4) Edit you boot.ini and add an entry for Ubuntu.

Hope this helps
