set permission for files

Im using ubuntu beside vista and when using one of them sometimes need to use files inside other which i do it without problems.But i would like to set password in both situation to go inside other system.
    How i can do this?
2.
Id like to know can i encypte windows file inside ubuntu?If yes,how?

For number 1,
I think you just need to make sure the passwords of your ubuntu and windows systems are different. Also tell vista to keep your profile private.

To encrypt files you can use gnupg:

and to encrypt entire partitions http://www.truecrypt.org/
