If you boot to a small USB drive with the Ubuntu installer on, then you can install to the USB drive and use it as if it was an internal drive. The installer doesn't care how file systems are physically connected. You can then use the whole storage and install applications as you wish.

Using the method you are using only allows 4Gb of changes to be stored using the persistence file you added (I'm not sure if W32DiskImager does this but Ubuntu does support it. Applications like Unetbootin do have it.

Do you want to use the entire drive for Ubuntu or do you want to fill the drive with ISOs and select which to use at boot? There is software for this also.

Windows can only read a small number of file systems (it's not very good in that way). So you wont see the drives unless they are NTFS formatted. If you want to use the space in Windows then you will need to use Disk Manager in Windows and format the Ubuntu partitions to NTFS, or delete the partitions and extend the existing partitions into the freed space.

http://i.imgur.com/wZWMjWm.png Do you see how it reads the Seagate FreeAgent USB in Device Manager but not in File Explorer? The Seagate has the ubuntu on it BTW. How would I reformat it from Device Manager?

You don't. You need the disk manager in Computer Management.

You need to delete the Ubuntu partitions, then recreate. Windows is bad at disks, mainly because its abilities are so limited
