Boot to Windows and run a full chkdsk on the NTFS partition.

Never ran a standing in Windows to check drive health?

Wow

In My Computer, right click the partition -> properties

Under tools select to check the disk for errors. Tick both boxes and hit start. If you need to reboot to do the scan then do so and let it complete.
