The answer: Windows and linux are two DIFFEERENT systems. They use different file types to work with. Eg: The executabe files in windows end with the extension .exe where as to linux .exe files are nothing. Hence any malware that infects windows cannot, generally, infect linux and vice versa. Exceptional cases are when the flash drive is already infected. These infections will not show up in the linux as "infected files" unless you use some kind of software like Wine to run .exe files on linux. Hence the most general answer to your question would be that malwares that affect linux do not affect windows. But there is no guarantee that the flash drive was not infected before you used in a linux machine. Hence it would be safe to use a strong AV scanner tool in your windows machine.
