We have an option in Ubuntu to remember which windows were open when we logged off.
Go to the System menu and choose Preferences --> Sessions. In the Sessions window choose tab Session options.
Make sure the "Automatically remember running applications when logging out" is not active.
If it is not active, close all windows and press on "Remember currently tunning applications".
That should make sure you start with an empty desktop.

Can you help with this problem?
