Will Persistent USB data install to the hard drive?

I'm building a personal server using Ubuntu. I have all the parts together except the hard drive, and, since the computer i built doesn't have a CD drive, I'm using a USB stick to install Ubuntu. The USB stick works in persistent mode, so I can start configuring the server, but I don't intend to continue using the live USB once my hard disk arrives.

I plan to install:
Samba
VNC
Avahi
XMBC
and Minecraft Server

Am I wasting my time if I begin to configure the server on the live USB? If make changes, then run the installer, will it install with those changes made already? or does it just install a clean version of Ubuntu?

The installs are clean, although I did think one 11.x install brought over my wireless driver, haven't seen that sort of behavior since.

You could run the server from USB and use the internal drive as pure storage. Why do you need VNC? All the things you are using have web interfaces and so forth.

the USB drive is my personal flash drive, I don't intend to purpose it for this function permanently. I have my reasons for needing VLC. Thank you, this saves my time.
