update-alternatives reverts to default selection

I have both quantal and raring boxes. I have urxvt set as the x-terminal-emulator on both. For the last few days, the x-terminal-emulator setting in alternatives has been reverting to the default (konsole) regularly. I haven't identified the period yet but it seems to be under an hour.

It's not related to login/logout or reboot as the raring machine remains permanently logged in.

I've tried using galternatives, and update-alternatives to change the setting, but the same happens with both. It runs urxvt for a while and then reverts to konsole.

I've grepd for 'alternatives' in /etc/cron* and haven't found anything. Any ideas?

More info:
- I tried changing the alternatives for 'awk' from automatic to 'mawk', and it did not revert. So the problem does not effect all apps; and
- everytime it reverts, the timestamp on the /etc/alternatives/x-terminal-emulator symlink is at 39 minutes past the hour
- I cant see any cron job that runs at *:39
