Laptop cannot get to bios until battery is removed for a few seconds

After installing Lubutu 12.04 (the problem still persists in Ubuntu 12.04) I was trying to adjust the fan on my laptop. I installed some sensors and a fan controller via the package manager. I was going through the prompts in the terminal of one of these programs which was detecting sensors and this is where (I think) I caused the problem.
After I clicked restart the laptop shut down as normal, but when it tried to power on it kept cycling and never getting to bios. i.e. always blank screen, turn on for 3 sec then off then on then off then ....
After unplugging the power it stopped after a couple more goes. On battery it tries exactly twice and then powers off. If you press the power button again it will do exactly the same (power on twice if not plugged in, or infinitly if plugged in).
The only solution is to remove the battery for a few seconds (maybe 30) then it starts up perfectly.
This does not occur every time, something like 1 in 5 times. I did notice however that whenever Jupiter (power saver app) failed to report the temperature, or the battery % froze (aka 76% remaining for long periods) then it would always not be able to restart.
I tried installing ubuntu 12.04, and the only other program I installed was wine along with office 2007 - and it did it didn't do it for about 10 restarts, but has done just now. (in this case it wasn't a restart, i turned it off and then turned it on)/
If anyone can shed any light on the matter I would be very grateful for your input.
