reloading ubuntu without disturbing the other files

My system cannot "find" files. They are there but the system reports "file not found"
I would like to reload ubuntu without formatting the drive.
I believe this problem has been reported to nautilus with no response.

As an alternative how does S3 work. I cannot make heads or tails of it.
