Silently monitor application performance

We meed to silently monitor the time it takes for a third-party application to launch without impacting the user experience.

We have the script running on dedicated test computers and we know how to run it silently at logon and log events in the background but we cannot run the script long enough in a consistent manner to know how it will behave in the long run.

Is a recommended approach to run the scripts without impacting the end user experience?

as long as the script does not trigger mouse (click, ...) or keyboard (type, ...) it might run along with an acting user.
