Are there any potential problems created by storing data files or images captured during the running of a script inside of the script's .sikuli folder?

Thanks!

principally yes.

If you work with the IDE and save a script, images, that are not mentioned in the script will be deleted by default (you might change it in the more preferences).

other files (no ending .png nor .jpg) are not affected.

According images: if you prepend your stored-on-the-fly image filenames with _ (underscore), then they are not affected by the delete-on-save option.
