secondary F

Are there any instructions on how to model secondary F with pypenelope? In the results F is show but I am not sure how to calculate F away from the source. Is it also possible to define a standard and get the k ratio, or do I need to run a pure element by itself? Any detailed walkthrough would be really appreciated. Thanks!

Secondary fluorescence is always simulated. In the results (Emitted Intensities), you can get the intensity with and without fluorescence:
Primary: Intensity from x-ray generated from the primary electrons (i.e. no fluorescence)
Characteristic: Intensity from secondary fluorescence of characteristic x-rays (i.e. characteristic fluorescence)
Bremsstrahlung: Intensity from secondary fluorescence of bremmsstrahlung x-rays (i.e. background fluorescence)
Fluorescence: sum of characteristic and bremsstrahlung fluorescence
Intensity: total intensity (primary + fluorescence).

To get a k-ratio you have to manually run two simulations. pyPENELOPE only returns intensities.

If you want to calculate F (as F in ZAF), use this equation:

F = \frac{\spc{I_0} \std{I_T}}{\std{I_0} \spc{I_T}}

where I_T is the total x-ray intensity and I_0 is the primary intensity (no fluorescence)

Thank you Philip for your answer, maybe I did not describe the problem correct, I try to calculate F in different distances and I dont know how to move the beam. Thanks.

Different distances from what? You can move the beam in the Microscope panel of the New PENEPMA simulation wizard. You can change the x and y position of the beam. If you want to perform a line scan, maybe the batch feature could be useful (http://pypenelope.sourceforge.net/tutorials/batch.html).

First I must say that I am no longer developing pyPENELOPE. The website has
some basic tutorials how to run a simulation:
http://pypenelope.sourceforge.net/documentation.html. Maybe this is a good
place to start.
